I have some web applications such as a calendar and dating type scripts written in php. Is there a straight forward way to have them 'incorportated' into the same layout as the store?
 
I have played around with the 'new page' and 'new block' sections a bit but not sure how I could get them to work on entire web applications without modifying the application itself.

Have you tried "Get Content from File" in New Custom Block ?
eg. myScripts/myPhpScript.php
