I have experienced this as well, when my customers log into the site, and are presented their main home page, and then go shop and add items to their cart, very often they end up with a 'Your cart is empty' message when proceeding to checkout after adding the items. It's a frustrating situation for them and results in a lot of calls to me to 'fix it'...of course I have tried to find the answer.
 
Is this possibly a session or cookie problem?

This problem usually occurs because your site URL and Secure Site URL are different. Please, check that these URLs are the same (like: http:www.yoursite.com and https:www.yoursite.com).
