I have two kind of shipments with different processing fee. If the goods is under 15kg of weight its one shipping method, and if the goods is over 15kg its another. I dont want the customer to be able to choose which pocessing fee he is going to use. That should just be that type that is right for this weight.

You just set up a shipping module
 
Administration > Shipping Modules > Edit Shipping Module
 
then add a method to that type
 
Administration > Shipping Modules > [eg FedEx] > Shipping Types > Edit Shipping Type
 
Specify "Total Products Weight" minimum and maximum according to your policy.
 
Example: 0 - 15kg and a second 15.01 - 1000kg (?)
 
The shop will then just offer whichever shipping method and price is applicable to the order.

That have I already set up, but I want different processing fee. That is a parameter in the payment system. I want different processing fees depending on weight...

With this method you specify a shipment fee for up to 15kg and a different fee for orders above 15kg.
 
This appears to be not what you want; it's the only way I know how to charge by weight, sorry.

If you look at the payment system, you see "Processing Fee". Depending on if the customer wants to pay when they get the goods, they get a processing fee that the shipment company wants.

Yes - I guess you are still left with the Shipping Module if you want to charge be weight
