Is there any way to set parameter workarounds on the product URLs containing query strings?
 
e.g. www.site.com/?source=123444??fgge3212, its just that I am told that the ? etc is less search engine friendly.

If your host will support it, you can turn on friendly URLs in the Global Settings.
